The rapid demise of coral reefs worldwide has spurred efforts to develop innovative conservation and restoration methods. Many of these rely on omics approaches to produce genetic, genomic, transcriptomic, epigenomic or metabolomic data to inform conservation and restoration interventions. This book provides the state of play of this field. It discusses topics ranging from how genomic and environmental DNA (eDNA) data can be used to inform marine protected area design and cryopreservation strategies, the use of knowledge on adaptive genetic and epigenetic variation to maximise environmental stress tolerance of coral stock, harnessing transcriptome data to develop early warning markers, the use of microbial symbiont omics data in guiding restoration strategies, to applications of metabolomics and genetic engineering. How best to translate omics data to resource managers is also discussed.

In the last two decades since publication of the first edition, substantial advancements have been made in the science, the need for transdisciplinary approaches to coral reef protection greater than ever before. This new edition, now in full color throughout with accompanying animations, goes beyond identifying foundational information and current problems to pinpoint science-based solutions for managers, stakeholders and policy makers. Coral reefs are connected by currents that carry plankton and the larvae of many reef-based organisms. Further, they supply food to reefs. Currents also bring pollutants from the land and, together with the atmosphere, affect the surrounding ocean. The chapters in this book provide a much-needed review of the biophysics of reefs with an emphasis on the Great Barrier Reef as an ecosystem. The focus is on interactions between currents, waves, sediment and the dynamics of coastal and reef-based ecosystems. The topographic complexity of reefs redirects mainstream currents, creates tidal eddies, mushroom jets, boundary layers, stagnation zones, and this turbulence is enhanced by the oceanographic chaos in the adjoining Coral Sea. This is the environment in which particles and organisms, of a range of sizes live, from tiny plankton to megafauna. This generates faunal connectivity at scales of meters to thousands of km within the Great Barrier Reef and with the adjoining ocean. Pollution from land-use is increasing and remedial measures are described both on land and on coral cays. The impact of climate change is quantified in case studies about mangroves and corals. Modelling this biophysical complexity is increasing in sophistication, and the authors suggest how the field can advance further.

A decade of technological advances and research on the human microbiome has re-defined our understanding of biological systems, and now offers diagnostic tools and new approaches to human health. Likewise, marine ecosystems are driven by their microbiome, the ensemble of microscopic organisms that inhabit the water column, sediments and aquatic organisms, and regulate most fluxes of energy and matter. While the human microbiome is composed principally of bacteria, the marine microbiome has a much broader ensemble of microscopic organisms with sizes spanning from viruses of a few tens of nanometres to metazoans of several centimetres. Advances in high throughput imaging and sequencing are emerging in aquatic science, providing important insights into ecosystem structure and functions, and contributing to develop new indicators of ecosystem health and potential hazards to living resources and humans. A number of research exploration and monitoring programs such as the Tara Oceans global expedition and the Marine Biological Observing Network (MBON), and the rising popularity of environmental DNA (eDNA) already led to a wealth of data. However, the wide range of methodologies used in this early exploration phase poses a challenge to integrative studies, prompting community responses such as the Genomic Standards Consortium. This Research Topic will foster cross-community exchange of standards and best practices. It is an opportunity for the different communities working on marine microbiomes to discuss the advantages and the limitations of their sampling and analysis methods. The collection of papers will constitute a knowledge base aimed at (1) addressing the integration of existing observations from heterogenous methods and data types, and (2) working towards cross-communities standards and best practices for future observations and experiments. This Research Topic will publish comprehensive methodological papers that review a sufficiently large body of field or experimental work. Supporting (meta)data, such as environmental context, sampling materials, sample treatments, extraction and imaging yields, must be provided and should preferably be uploaded to an online sample registry such as BioSamples. Protocols and analytical methods should preferably be uploaded to an online repository such as Protocols.io. This open access book presents the proceedings volume of the YOUMARES 8 conference, which took place in Kiel, Germany, in September 2017, supported by the German Association for Marine Sciences (DGM). The YOUMARES conference series is entirely bottom-up organized by and for YOUng MARine RESearchers. Qualified early career scientists moderated the scientific sessions during the conference and provided literature reviews on aspects of their research field. These reviews and the presenters’ conference abstracts are compiled here. Thus, this book discusses highly topical fields of marine research and aims to act as a source of knowledge and inspiration for further reading and research.

This book critically engages with how the conservation of tropical coral reefs is financed.
